I'll take a manual transmission swap over automatic any day
Everyone in my shop kept telling me to go with the automatic swap on my 98 Civic because it's easier and customers don't care. I decided to manual swap it instead over a weekend back in March. Took me 18 hours and I snapped two bolts on the pedal bracket but the car drives way smoother now. Has anyone else dealt with clutch pedal alignment being off by a quarter inch?

That quarter inch off alignment drove me nuts on my 95 Integra. I ended up drilling out the pedal bracket holes just a hair to get it lined up right. If you still got the stock clutch master cylinder rod, you can adjust it by loosening the lock nut and spinning the clevis fork a few turns. Saved my sanity after snapping a bolt in the same spot. Also check your clutch fork pivot ball - if it's worn down even a little it throws everything off. I used a 12mm box wrench to reach behind the pedal box and tweak it without pulling the whole bracket again.

Man that reminds me of a buddy who had a 91 Civic and he swore the clutch felt off for months. Turns out his pedal bracket was cracked right where the master cylinder bolts on. Didn't notice it until he pulled the whole thing out. Might be worth checking if your bracket's got any hairline cracks too.
